The rules you quote apply to people seeking a pardon from the President. They don't apply to the President who can pardon anyone at any time, except in cases of impeachment.

Section 2: Clause 1:
...he shall have Power to grant Reprieves and Pardons for Offenses against the United States, except in Cases of Impeachment.

The case that the President couldn't pardon Arpaio because Arpaio didn't wait long enough to apply for a pardon doesn't hold water. The Constitution and Supreme Court rulings don't require an application to be filed before the President can pardon someone.
