They refused based on the event for which their service was being solicited. The bakers did not want to participate in an event which is antithetical to their faith.
Say you ran an sanctuary for farm animals and offered those animals for adoption. What if someone wanted to adopt one of your pigs so they could sacrifice it during a religious Santeria ritual? Do you feel it would be within your rights to refuse such a request? Before you say this is a ridiculous example, please look up Church of Lukumi Babalu Aye vs. City of Hialeah and see how the US Supreme Court ruled.
In addition, the purpose of the judicial system is to interpret law. The same scenario played out in another state, and the courts ruled in favor of the baker. As said before, the bakers were not refusing service based on sexual orientation. They were refusing to participate based on the fact that they believe the event (gay marriage) is wrong.
